Ran all diagnostics on sensors and valves – all good, Checked grounds – good.

What can be causing all the codes to come back?

Correction
Try wiggling the harness around the EGR valve and PCM connector while monitoring PIDs. Pin fitment and contamination are common causes at those 2 areas.
